It took just over a minute for England star Phil Foden to score the opener for the home side, dealing a brutal early blow for the visitors.
The strike, which was the fastest scored goal in the Premier League this season, was only the Manchester man's second of the season.
Josko Gvardiol put City 2-0 up as the ball dropped to him on the goal line after a poorly defended corner.
Despite the three points, Pep Guardiola will be furious at his side's catastrophic defending at the back, which allowed Dominic Calvert-Lewin to score for the first time for Leeds.
After that, Calvert-Lewin was taken out by Gvardiol in the box in front of the goal, leading the ref with no option but to point to the spot.
Gianluigi Donnarumma initially saved Lukas Nmecha's penalty, but the Italian stopper could do nothing to stop the ball bouncing back to the striker for an even more straightforward tap-in.
Just when Leeds looked like securing a point, Foden and City broke hearts at the Etihad.
The midfielder dribbled past two defenders and curled an effort into the bottom left corner to spark wild celebrations around the ground.

But with both teams looking to bounce back from disappointing results last weekend, it was Sunderland who secured all three points in a dramatic comeback from two goals down.
It was Bournemouth that opened the scoring when Amine Adli scored from a rebounded effort.
In a stroke of genius and display of technical ability, Tyler Adams made it two.
The US international won the ball off the visitors and chipped the keeper with an unbelievable finish from inside the centre circle.
