Her Majesty reportedly remained cautious, as she feared any photos of the meeting captured by the couple's photographer would be shared by them with television networks across the US.
The couple kept a low profile across the Jubilee celebrations, making one public appearance at the Service of Thanksgiving on Thursday last week.
An insider told The Sun: "Harry and Meghan wanted their photographer to capture the moment Lilibet met the Queen.
“But they were told no chance. It was a private family meeting.”
Buckingham Palace have not commented on the alleged comments.
Meghan and Harry returned to the US on Sunday, following a frosty reception at Jubilee events.
The couple faced boos upon arriving and departing St Paul's Cathedral, and declined the invitation to attend the reception following the service on Thursday.
Last night, they released an image of Lilibet, as she celebrated her first birthday over the weekend.
Close family and friends were invited to their Windsor residence, where a cake baked by the couples wedding baker Claire Ptak was also served.
The photograph of Lilibet shows her smiling and dressed in a pale blue frock with a white bow in her hair, and was captured by their photographer friend Misan Harriman, who attended the event.
