Metropolitan Police confirmed the detained individual is the same person accused of entering the woman's residence on Wednesday evening.
Officers conducted comprehensive CCTV reviews and interviewed multiple witnesses before making the arrest.
The man remains in police custody, facing suspicion of common assault.
The incident occurred after the man was reportedly pursued by a group of individuals who instructed him to return to the hotel where anti-immigration demonstrators had assembled.
According to police statements, he subsequently entered the property on Wednesday night.
LATEST DEVELOPMENTS:
A Metropolitan Police spokesman said: "Our investigation continued on Thursday, with officers carrying out extensive CCTV enquiries and speaking to witnesses.
"As a result of this, in the early hours of this morning - Friday, 15 August - we arrested a man in the Hackney area on suspicion of common assault. He is believed to be in his early 20s. We can confirm that this is the man who allegedly entered the flat. He is now in police custody."
Authorities have confirmed the suspect no longer resides at the hotel accommodation.
A 22-year-old woman who lives at the property that was entered has since been charged with multiple criminal charges.
Channay Augustus, from Tower Hamlets, appeared before Thames Magistrates' Court on Friday morning.
She faces accusations of possessing an offensive weapon, affray, assaulting an emergency worker, common assault and cannabis possession.
The affray and common assault charges stem from a disturbance at the hotel on Wednesday evening.
Police clarified that the alleged common assault victim was a security guard employed at the hotel, not the man who reportedly accessed her flat.
Augustus was detained on Wednesday evening and has been held in custody pending her court appearance.
The Tower Hamlets facility has become a focal point for demonstrations after the council transferred control to the Home Office for housing asylum seekers, with previous demonstrations resulting in confrontations between opposing groups.
Yesterday morning, approximately 50 migrants arrived at the premises via coaches at 5.34am, with security personnel directing them to enter quickly while avoiding media attention.
Police detained two individuals during recent protests, one anti-immigration demonstrator following a bottle-throwing incident targeting officers, and a counter-protester who refused to comply with face covering removal orders.
Over 100 officers were deployed to manage activists who arrived at South Quay station carrying signs declaring "no human is illegal" while chanting support for refugee rights.
